Den ersten Vorschlag der Ansiedlung in Neisse erhielten die Kapuziner vom Breslauer Weihbischof Balthazar Liesch im Juli des Jahres 1654. Das Provinzialkapitel der österreichischschechischen Provinz der Kapuziner in Linz akzeptierte im Jahre 1655 den Vorschlag des Baus eines Klosters in Neisse. Der Breslauer Bischof und der österreichische Erzprinz Leopold Wilhelm gab nach Übernahme der Regierung der Diözese im Jahre 1657 eine ablehnende Antwort, indem er die Sache für die Zukunft verschob. Der Stadtrat verweigerte entschlossen die Genehmigung zur Ansiedlung der Kapuziner innerhalb der Stadt.
Der Provinzial der Kapuziner Michael Engel kam im Jahre 1657 nach Neisse zwecks Erforschung an Ort und Stelle der Sache mit der Wahl einer Parzelle. Er entschied über die Annahme eines Platzes ausserhalb der Stadt bei der Mährengasse. Der Stadtrat genehmigte die Ansiedlung auf der vom Provinzial gewählten Parzelle, und der Breslauer Bischof erteilte den Kapuzinern am 26 September 1657 seine Genehmigung. Auf diesem in der Breslauer Vorstadt liegendem Platz, hinter dem Fluss Neisse stand die Kapelle des hl. Laurenz und ein Krankenhaus für Frauen.
Der Bischof Liesch kaufte jene Parzelle. Er erbaute ein neues Krankenhaus, wohin er die Frauen vom alten Spital evakuierte. Das alte Spitalgebäude wurde abgetragen.
Der Provinzial Michael Engel wandte sich am 11 Juli 1658 an den Breslauer Bischof Leopold Wilhelm mit der Bitte um die Schenkung von Baumaterialien nach einem beigefügten Verzeichnis, das die Architekten verfertigten. Der Breslauer Bischof gab auf die Bitte des Provinzials eine zustimmende Antwort.
Am 19 August 1658 wurde den Kapuzinern offiziell die Parzelle übereignet und an diesem Tage begannen sie den Erdaushub für die Fundamente. Das Ansammeln des Materials auf dem Bauplatz dauerte den Winter lang. Am 3 Juni 1659 fand die Feierlichkeit der Grundsteinlegung statt, welcher der Bischof Balthaser Liesch präsidierte. Die Kirchenweihe fand am 22 Mai 1660 und die feierliche Konsekration am 1 Oktober 1660 statt. Die Kirche trug den Namen des hl. Franziscus von Assisi.
